The low battery charge message relates to the main battery. On vehicles with stop/start systems and intelligent alternators, the vehicle battery is designed to operate at around 80% SOC, to provide capacity to store regenerative alternator charging between stop/start events.

The system shuts down to preserve battery charge. For your own peace of mind you could check the battery readings with an OBDII adapter (battery level %, alternator current etc)
